Recovering from chrondomalacia

Hello,
I was recently diagnosed (by an orthopedist) with chrondomalacia. I'm 32 and have been a steady distance runner since I was 14. My typically running schedule was 3-4 miles three times per week.
Last summer, I started having sharp pains under and around both kneecaps when I ran. I haven't done any running since. I've been riding a stationary bike 3x per week since I stopped running. However, if I try to run, I still get the kneecap pain. I also experience it walking up and down stairs.
I just visited the ortho to try to get back on track (literally). He encouraged me to begin physical therapy to learn exercises that might help, but I wanted to see if you had any tips. It looks like you've helped quite a few folks on this site with similar problems. Many have referred to your exercise/stretching/vitamin regimen, but I haven't been able to locate the details.
I'd be grateful for any advice you have to offer.
