Knee pains and toe pain

Question
Hello, I am a 13 year old cross-country and track runner. Over the summer I have gotten a bit out of shape where I'm only fit enough to run one mile. (But that shall change very soon in November) and I'm getting back in shape in athletics in school. My mile time is not as bad as I thought it would be, but I get surprisingly sore for a few days and my knees are starting to hurt too. I also have this weird pain in the joint connecting my big toe and the ball of my right foot for months on end, and have no idea how to heal it. My feet always feel tender, sensitive, and sore all the time.
What can I do?

Anyway, I have nice Mizuno shoes that I hear are good for long distance running. Are these good enough?
What is the best long-distance running shoe you would recommend?

I don't really have a steady running schedule at the moment. I don't want to crank the distance up to much in a short length of time.
What are some things I should expect? How can I avoid shin splints?

How long can it take for me to lose all of my progress and get completely out of shape?

I'm sorry for the lot of questions, I'm just really curious.

First what your experiencing now on the come back trail is normal.Just don't rush it.The pain in the joint sounds to me like a neuroma(pinch neve).One of the causes could be your running shoes are to tight and your foot has no room to expand on impact.The mizuno shoes are fine.For shin splints you can ice your shins after workouts to help prevent any soreness.The only thing you will notice as you build back up is some just general sorness as long as you stay within yourself during your workouts.Geting out of shape is a gradual process base on how much your cutting back your training.
