One out, runners on 1st and 2nd (Middle Schools) Pop up towards F4. Runners take off immeadiaetly. I am screaming batter is out repeatedly. Coaches are yelling, both runners are retreating. F4 throws ball to F3, who misses it and ball rolls into foul, then dead ball territory. I yell dead ball and award both runners two bases. R1 scores, R2 to 3rd base. Both runners had returned to initial base when I verbalized award.

I think you did. You called the batter out on the infield fly and then called the play as it happened.
The position of the runners at the time you make the award is not relevant. The runners position at the time of the throw is the starting point for the reward. The two base reward is correct for a ball that is thrown out of play by the defense.
