Runners advance safely to third and home. An appeal is made that the runner at
second left early. The umpire signals out #3. Does the run at home score?

Yes the run would count if R1 crossed the plate before the appeal was made.
This is either a live or dead ball appeal (depends on how you made the appeal) of a base left too early and is considered a "timing" play and is NOT a force out.
