Balk Call by Umpire

We had runners on first and third with 2 outs. The third base coach decided to steal the runner on third. The runner on third broke to the plate. The umpire called a balk while the runner was trying to advance to the plate. The pitcher threw the ball home and the batter swung at the pitch and missed.This was his third strike. The runner on third did not touch the plate and didn't hear the balk call. Is a balk call a judgement call and can a judgement call be appealed? After an hour and a half of discussion it was ruled from the umpire that the pitcher stepped off the rubber prior to throwing home.So they had the runner go back to third and the batter come back to the plate. They called it a "do over". This is a Cal Ripken State 12 year old tournament in which we were playing.What should the call have been?

When the balk was called, the ball was dead and the pitch to the batter doesn't count (unless the batter winds up on base as the result of the play). The run counts.
It sounds like after the discussion they decided there was no balk. In that case, it should have been strike three, three outs and no runs scored.
