QUESTION: Runner on 2nd. Batter hits ball towards shortstop, shortstop moves up to play ball and runner on 2nd going to 3rd bumps into him, shortstop recovers and still has the ball and makes throw to 1st and throws out batter-runner. Ump rules runner going from 2nd to 3rd out for interference. What happens to batter-runner who was thrown out at 1st?

If the umpire feels the interference prevented the shortstop from getting the batter-runner out, the umpire will call the batter-runner out as well.

QUESTION: Thanks. However, the batter-runner was thrown out. The umpires initially called both runners out, they conferred and then returned the batter-runner to first, even though he was thrown out. Is this right?

No, that is not right. The ball is dead immediately on any interference, so whether he was our or not has no bearing on the call.
The umpire calling interference should call the runner causing the interference out automatically. If the umpire feels that the interference prevented another out (which it technically did -- the batter-runner was thrown out), that runner (or batter-runner) should be declared out as well.
